What's up with the other being in John's new armor? Why is it the only one? And were the rest of the Spartans supposed to go out like that?

The 'other being' in the Master Chief's armor is Cyriacus, an ancient Reclaimer from the time when the Forerunner still existed. The Reclaimer Battle Suit creates a mind-sync with its user to the degree where the entire suit is tied directly to the thought process of the user. This was demonstrated several times in Chapter 22 when John/Cyriacus altered the density on the suit when entering Danrun's atmosphere, and when the suit's internal weapons system was used. Because of the intense synchronization involved between the suit and it's user an unanticipated side-effect occurred where Cyriacus, the previous wearer of the Reclaimer Battle Suit, perished in a battle with the Half-Breeds, but his mental awareness became trapped within the Reclaimer suit. His flesh perished, but his mind lived on in the suit.

When the Master Chief was tricked into undergoing another augmentation procedure by Fasul, he was linked with the Reclaimer Battle Suit, which created a fusion between John's own subconscious, and the influence of Cyriacus that was still trapped within the suit. In the end Cyriacus' rage won over John's mind, pushing his own thought process into a deep recession while Cyriacus, through the Reclaimer Battle Suit, gained dominance over the Master Chief's body.

I'm not sure what you mean when you ask if the other Spartans were meant to go out in the same manner, but if you mean to ask that the other Spartans were intended to undergo the same ordeal as the Master Chief (being synched with the Reclaimer Battle Suit and having the ancient Reclaimer take over his body), I will say no. Dr. Halsey originally intended for Kelly to use the Reclaimer Battle Suit, as their mission is still continuing, but as Fasul pointed out, the armor was designed for a male to wear, and thus Kelly was incapable of wearing it. Dr. Halsey did not know about Cyriacus' presence in the armor, only Fasul did, and he kept silent because he believes that because of an awakening that he theorizes to be a Half-Breed, Cyriacus (who has fought the Half-Breed's in the past) would be needed to protect the universe.
